My 2013 Highlander threw a P0128 code, was running cold and trac control wouldn’t turn on. Heater was working at this point.

I changed the thermostat out. (Had to remove serpentine belt to reach housing.) Put everything back together and ran air out of coolant line. Now the car heats to normal temp but the heater doesn’t work. Still has a P0128, but also threw a P0300 (random cylinder misfire). Also the power windows are not working.

Is there an obvious place I should be looking?

When you replace the thermo did you make sure the jiggle pin was in the upmost position? When you bled the system you make need to rev the system. Check for your cars specific bleed procedure.

Second this, air in the cooling system on newer vehicles can lead to a poor idle the system actively uses the coolant temperature to determine how it should run if air is passing by the sensor it will momentarily read at a different temp.

Heater core might be clogged internally, causing issues. Really shouldn’t be that on a newer car but shit can happen. Power windows not working is not related to this issue. Misfire, shouldn’t be related… Hoping it’s not a bad head gasket, but theres no way of knowing until it gets a leak down test of the cooling system and the block. Mechanics can test that cheap. Unless you have all the tools

The codes wont just go away you need to clear them with a scanner, random misfire is likely from air in the system especially if you aren’t getting heat from the heater.

Did you disconnect the battery at all? That would explain the windows not working there is a relearn procedure something like hold all of the buttons from the drivers side controls or each individually at their respective door switch I dont remember exactly I used to just fumble through it until they started working again

when you burp air from the coolant system, make sure to put the heater at max to open the heater core so coolant can fill it. if you didnt do this, i would try adding coolant with a coolant funnel and the car warmed all the way up, heater on max.

Lol. Stop doing things that’s above your head. You have air in the lines. And you damaged other things.
